stumble when pressing gas

Hello. I have a little problem. I have somewhat of a bad setup right now, because the person put in a standalone before me, and I put the stock ECU back in. Right now I have the fuel pump controlled by a manual switch, and powered right from the battery (with a fuse) so the pump is getting 12 volts all the time. Also I REMOVED the thermowax, because it was blown, AND clogged. This is a turbo car, and NA-T engine.

When I press the gas just a little, it bogs, and runs on what sounds like 1 rotor for a second. Then it will fix itself and hold fine. If I push the pedal more than just a little, it wont bog as much. If I push the pedal and hold it at 3k rpm, and then press the pedal some more, it will bog/stumble for a sec, and then rev up just fine.

Any ideas? Could it be because of the fuel pump or thermowax being removed?

I used this engine and setup before, but just put it in a Turbo car, instead of an NA car.

I unplugged the tps and bac, no change. Double checked timing, and fiddled with a few things, nothing seems to effect it.
