I got GXL 86 N/A ( haven`t tested it`s compression nor mileage since I got it-the gauges died on me at least 3 times, but it looks and sounds like the rebuilt has been done to it.)
I rarely drove my car for the past year. I drive it in the neighborhood, though just to keep the engine in good shape. But sometimes I would rew the engine in neutral when it`s warmed up, maby 6000rpms.
Would this hurt my seals?

If it has less then say a 1000 miles on the rebuild, then yes you can hurt the apex seals. It depends on what brand seal they are and how many miles are on them.

I bought the car from the tow yard. They didn`t know the exact mileage on it.
But since I got it, I didn`t abuse it (race).
the engine is keeping very low temp. even if I drive it on the hot weather.

That's good, you need to do a compression check that'll help you know how good the engine is. Do one compression check now and then another one a few hundred miles down the road or so.
If the compression stays the same, it's not a fresh rebuild and you're probably not doing any damage.
If the compress goes down, you've done damage and/or the engine is on the way out.
If the compression goes up, it's a fesh rebuild and you need to stop running it over 5K or risk losing an apex seal.
