Installed new Sunroof, still problems..

Ok, 1st I would just like to say that replacing the sunroof SUCKS! I thought that dropping the rear end of my car was a giant pain in the ***, but this.......this was awefull..... Anyway, my old suroof broke, one of the cables snapped and the sunroof was not retracting, even manually. So I went and picked up a new one from the junkyard the other day. I made sure it worked there, went back, and forward, closed. yep it worked fine. So I just got done installing it in my car a few hours ago, greased up the tracks and cleaned it up, and it seems to work great for the most part. Is slides back and forth almost effortlessly, even faster than my old one did. But there is one problem. When it gets to the point where it is almost closed, and it is supposed to pull down and seal, it doesnt. It just reaches that point, and stops. I hit the button repeatedly, and it doesnt go. I even tried it manually, and it doesnt seem to want to go. Is there something that could be causing this? I really..really dont want to have to pull this thing out again.
Make sure the sunroof motor is installed with its gear at the correct mark. It has a certain timing to it if I remember correctly.
Also make sure the sunroof relays are still good, I believe one of them is in charge of the tilt function...they are located under the headliner to the left and right of where the rear view mirror mount is. Check the fsm

Hmm....well Im sure both of those relays would be good, as I swapped that entire wiring harness off of my original sunroof assembly, and it worked fine (before the cable snapped..) About the sunroof motor being installed with the gear in the correct mark.... Im not sure exactly what you mean..
