Pull the trans, unbolt the old clutch assy off the flywheel, check the flywheel for cracks or burnt-looking areas. If you see any, pull it off as well and have it resurfaced. Then re-install it, bolt the new clutch to it using the provided alignment tool, and re-install the trans.

If after consulting the FSM and Haynes manual, your still confused as to how to take your transmission off, I would recommend having a mechanic do it for you. If you furnish the clutch kit they should only charge like $250 to $300 and will take about a day, maybe 2 days if you need to resurface your flywheel.

You can get to the clutch from under the car w/ the transmission removed, w/o having to pull the engine. Now, if you are going to replace the engine, then yes, you can leave the trans installed and pull the engine instead.

Dude don't take it to Pep Boys, unless you know they have good mechanics. You'd be better IMO finding a reputable repair shop to do it, probably be cheaper than PB's too.
