I'm a little lost, but it could be me, not you...

To take the front cover out you need to take the oil pan bolts that go through the front cover. You shouldn't have to remove the p/s bracket or pump, but all the accessory belts obviously must come out before you pull the pulleys off the hub. Then you remove the front eccentric shaft bolt. You shouldnt have had to mess with the lower pulley/hug/ecc. shaft bolt when you replaced the water pump. Take out the cover and make *sure* the spacer didn't move out of position and let the bearing fall through. Make sure that the key, keyway and front counterweight is in position. All I can think off for now. GL.

were the vibrations there before you messed with the eccentric shaft bolt?

Unfortunately, the accessories bracket (for PS / AC) bolts onto the front cover.
So, yes, you need to remove the AC and the PS to remove that bracket.
