Fresh engine rebuild break in

I have a few questions about what to expect from a new rebuild.

First I should say that I converted a automatic tranny to a manual.

The throttle bodies are slightly different. the auto has a double throtle diaphram. Its weird cause when I depress the gas peddle, it is sticky. I thought the side of my shoe was catching or something. But no, the peddle actually has this sticky point. I popped the hood and manually pushed the throttle down. It seems that at an 1/8 to 1/4 depression inch it sticks and then goes all the way down.....(???)

Also it seems that when I get to 80 mph it lacks alot of power. But since its new I don't wanna break it past 5000 yet. Do you think that the automatic components like the 4AT control unit is still talking to the ecu and the fuel is being mapped wierd after 60 mph?

However, the power seems to improve more and more. Does that mean the apex seals are finding their place and compression is getting better and better?

Also, it does not like to start cold. Can a termo unit cause the stickiness?

The compression will be increasing for the first 1k miles, then it will be broken in.
