Welcome to the forum. Please take some time to dig around and read the FAQ and the old posts because you will find many answers. Just try searching for "injectors" or "smoking" in the subject and it will give you a bunch of posts to look at.

You probably want to send your injectors to a shop that can properly clean and calibrate them. Trust me, it's money well spent (I had a noticeable gain in performance). I found a local turbo and diesel shop that did mine for me, and had them back to me the same day I dropped them off.
Is the smoke grayish, or more like white? Does it smoke all the time, or only on startup?

Smoking is not the best thing, it could mean bad rotor seals, which could result in a bad engine. There is a way to semi recondition seals, but i don't know it off the top of my head, search for it. I can suggest, change all fluids, oil, coolant, tranny, and diff.

Cleaning them will have NO ill effects. Only positive ones.
Better spray pattern,maybe MPG, more even and correct volumes of fuel being injected.
I've sent 6 injectors to Rich at Cruzin so far and he usually has them done within 4-5 days.

If it has been sitting that long i'd proboly drain the gas tank. You could clog your injectors or pump screen or filter which will give you headaches later. As far as the smoke. It has proboly been flooded when you first tried to get it starded and when it died. Lot of fuel(unburnt hydro carbon) is in the exhaust, soaked in the metal. It should burn out after a while. How many miles on odometer? Also, you can drain the tank easily. Remove fuel pump. I use a pickle jar or any other glass container. I run 4' of vacum hose to the lid, then another 15' of vacum hose to a vehicl nearby and hook it to a vacum port. No rick of explosion this way and you can suck the tight corners. No removal of the tank either.
