Block Off Plates Worth the Hassle?

I have a 91 s5 that I will soon have rebuilt with a mild street port. Thinking this is the time to NOT re-install the "rats nest." I have the block off plates but no clear instructions or guidelines about what to get rid of and what to keep on the motor.
I have a complete RB exhaust system I will install and still thinking about larger injectors.

So I 'm up for any advice, horror stories, success stories and do's and don'ts.
