how big of a boat is it? IIRC i saw a rotary powered snowmoble on ebay once. you might also look into an old suzuki motorcycle(dont know how esay it would be to find parts tho). why not use a standard 12a?

I think your best bet would be a Mazda motor. Anything else is way too rare to make it practical. If there is one thing about boats that is for sure it is that they break often.
However, a 12a at 100hp minimum is WAY TOO MUCH power for a 12' aluminum boat. Heck even 25-30 gets a little questionable on a boat that size.
Now, that is for boats that are commercially available in that size range. They just aren't designed for speed. They will get very unstable at speeds over 35 or so. Depending on load and engine weight you could probably reach the maximum with 30-40 hp.
If you are building a custom hull anything is possible. 100hp in a 5-600 lb boat would be real fun.

Arctic Cat may be the way to go. They had some decent production numbers on them. I'm not sure what you plan on for a drivetrain though.

I had a Fisher 12 footer rated at ten. It was ok with an old evinrude 9-1/2 horse.
A current Lund 12 footer is rated at 15hp and is really pretty well suited to a 15 horse. It could use a little more power but the 15 will get it up to a decent clip on calm water. It can get airborn if the waves are just right.
Both boats are solid and sturdy as far a aluminum boats are concerned. Which means they may be heavier than some others.
Boats are tied with the RX-7 when it comes to my hobbies.
I have some decent progress on plans to get a rotary engine into at least one watercraft in the next few years.
