Rich (64mgb) is running an S5 engine in his 85. It has a blower though so I dont know if he will have much info on the intake manifold as I believe the blower connects to the block but I could be totally wrong about this.

Yea, I won't be able to help you with that because the blower comes with it's own manifold...sorry.

Keep the lower intake mani, the rest on the intake is gone, along with the rats nest, injection system and dizzy, if you are ditching the ecu for spark.

S5 ECU would go berzerk anyways with everything unplugged, and the spark timing would be fixed, under limp mode.

Run a dizzy.....

Forgot about the S5 limp mode. You will need a 1st gen dizzy for spark and timing.

I've got a carbed S4 engine in my car. Pretty much what these guys have said, but you will have to decide what carb you wanna use before you decide if you remove the LIM or not. UIM has to come off either way, but RB makes manifolds for sidedraft carbs that use the stock LIM, but their downdraft and holley manifolds totally eliminate the LIM. Your choice what to do. Other than that, the rats nest, coolant lines, injectors, CAS, and wiring all come off the engine. You can use the stock FB ignition system. Other than that, I can't remember anything else. Its kinda late now and I can't think fully what I removed on my engine.
