Gregs,
In the first pic, those wires are for the air inlet temp sensor. The actual sensor itself is located directly behind your finger in the pic (diagonally down and right from the hole for the BAC). From what I can tell, the GSL-SE ECU uses it only for the hot start system (bumps up fuel pressure for the first minute of running after starting a hot engine). The purpose of the hot start system looks to be to eliminate possible vapor lock. I think in the 2nd gen FSM, it refers to it as preventing fuel percolation.
In the 2nd pic, those look to be for the sub-zero injector and the other is for the cruise control, I think.
Hope this helps.

I think the first pic is to the BAC vavle. 2nd pic are vacuum lines going into 2 solenoids on the firewall. I think one of the solenoids ups the rpm when the ac is on.

gsl-se addict is right, those 2 wires are for the air inlet temp sensor which uses a black plug. The ACV uses a white plug. As for those vacuum likes shove your camera down in the corner and take a picture so we can follow those lines. I know we have pinpointed one being the sub-start assist, mine was there until i removed it. The other is a mystery

Gregs,
Are all 4 lines connected on the front of the dynamic chamber? The only connections that connect under the manifold there are the sub-zero injector line, the vac lines for the oil injectors, and the air bleed socket. Normally the oil injectors and the air bleed socket conect into the front of the manifold (bottom two nipples) and the only line running out that back should be for the sub-zero injector.
Here is a diagram:
