Emission removal for exhaust?
Ok ive done my searching and havent found a definitive answer. Are you required to remove the rats nest and emissions when installing a new header (anything but the thermal reactor)?

No, you don't HAVE to remove anything when you add a header or remove the cat/thermal reactor. The Air pump feeds into the exhaust via a "tube", but you can just cap that line.
If you added an after market intake set up (carb and manifold) than you would remove all the rats nest / emission, because they wouldn't work together.
But emissions equipment is corny (unless your state checks emissions) remove them anyways, even if you're staying stock
