84 Se, Running Rough!

I've got an odd problem. At first my car was running great after having replaced a trailing Ignitor (running MSD direct fire on leading) and Cap/rotor, and Plugs. Then i encountered a problem that was, the car would run VERY rough, Almost as if it was on 1 rotor, but it would fix itself if i jiggled the main engine harness. So i decided to take out the harness to check for any broken wires. Everything was fixed and put back into place. Now its worse, no amount of Jiggling the harness will return the car back to runing properly. Upon start up, it seems like the car floods itself. I have to turn off the pump, and when it beings to start, then i turn the pump back on and the car will run, but very rough of course.

Any ideas what it could be??

Well the thing is, the car was running great. Whenever it would start to really run rough, i would Move the engine harness and everything would go back to normal. Except now, after having removed the harness and fixing a few wires, it is stuck running really bad...
The engine is a Factor Reman w. about 50,000km

check the injector connections...if you are running on 1 rotor that might be the prob

I just fixed the connectors, well the ones that looked in bad shape...I have a feeling it has somthing to do with the emissions solonoids.... The injectors were both firing, as i checked that when i was tracking down the ignitor problem...As it turns out, if your trailing ignitor doesnt work, nither do the injectors!

However, now i've totally removed the harness from the car and im going to unravel it, and have a better inspection.

I took out both plugs, One was covered in carbon, the other one was covered in like fuel/oily subtance...
