Bay Area: Looking for a shop that can do LS1 conversion

I'd take it to a domestic shop. Rotary shops really wouldn't really know what to after installing the engine. And besides most of their attitude towards piston in rx-7 sucks, so I don't see why they would treat your car with any less disgust.
On the other hand, domestic shops tend to look at such project as they would with any other Hot Rod project and they're very enthusiastic and helpful. Also not to mention convenience of troubleshooting any engine/tranny problems while the car is still at the shop.
I highly recommend:
1. Rick @ Synergy Motorsports in Fremont - He is very friendly, knowledgeable, and best of all, he'll warranty all his work.
2. Nick @ Newtech Performance in Hayward - Experienced, and skilled. Also has tuned LS1 Rx-7s before, mine and Mike(LS2 FD guy).
