Oh my god, this kit is recklessly awful.
It drops the lower control arm mounting points by two inches and leaves the top ones where they are. In addition to putting your subframe on the ground, I can't imagine what this is going to do to your handling, as both control arms and your steering tie rods are all going to be moving about separate arcs. For the purposes of your spring and shocks working, yes, you can run a 2" spacer there and press in longer studs, but you should not be using this kit. It's terrible.
For anyone not sure what this kit does exactly, here is the kit contents as well as a link on the page to how it's installed.

It spaces the stock subframe down 2", and he even offers a kit to drop it another inch to be able to clear the stock hood with the 2JZ. I don't know how you could possibly install this as the stock frame studs and screws aren't long enough to be able to add a 2" spacer.

It looks like the kit does the job it's designed to do quite well.
And that is it. Beyond that, it totally is screwing up your suspension geometry. If the car is only going to be used in a straight line only I guess you'll be OK. Who knows what it will do if you enter a turn with any kind of speed.
To answer your question, yes you can put a spacer there to raise the car back up but it would be better to get a taller spring if your coilovers will handle it.
