adjustments due to afm

With the rtek 2.1, using the map table rather than the stock load vs rpm and fuel correction table, what adjustments does the ecu make due to readings from the afm? I understand with a stock ecu, but if I set my own tables, does the ecu still make adjustments from the afm? I am using s4 N333 & n318 components.

the afm is used for the initial calculation and then the map vs rpm table is used to apply a correction to it.
