you can't run a red top w/ stereo (meaning large power wire directly connected to the battery) because if they find out that you have done this they will void the warrenty.
Red : performance
Yellow: stereo
Blue: marine or stereo (if deep cycle, not marine)

I have the red top in my FD, and I have a stereo hooked up to it. How the hell are they going to void the warranty if they know I had **** hooked up to it. It's not like I'm gonna send the whole damn car in.

I have a yellow top that I switched over from my truck that had a big stereo in it. This battery I have killed several times and she keeps coming back to life when I recharge it. Works great.

For most of us the decision is accademic. Both will work well.
The question is which extra ability - ovber what you need - do you want.
Red is a really top notch auto battery, with big CCA (cold cranking amps). A lot more battery than our cars need, but it can't hurt. You won't suffer any issues related to too little juice for a long time.
Yellow is a deep cycle battery. This means it has fewer CCA (but still more than stock on our cars, IIRC) but has the ability to drain further more times without ruining the batter.
Drain the red more than a few times and you will have to preplace. Yellow can be drained up to 75% hundreds of times. This is why it is good for big sound installs.
Yellows are also used in electric vehicles, for the same reason. A little less power, but you get a little insurence too. Will probably last longer.
Both are quite heavy - close to 50 lbs. They will fit in your stock battery box, but the terminals are (L) rather than (R) - or they were when I bought one. This won't matter if you are putting it in your bin.
