Question AC/CV removal?

last summer I put a racingbeat header on my car, and in the instructions that came with it, it said to remove the air pump and AC/CV (air control check valve). I did this, and the car runs fine but has a slight hesitation around 3000rpm, then a following surge of power. My question is on how the removal of the AC/CV affects performance, and about the removal itself. When I took it off, there was a valve thing behind it sitting in one of the round holes, so I removed that to( there was no mention of if you were supposed to do this or not in the instructions). Then i put on the provided block off plate on which was sealed with liqued gasket. I'm wondering if this valve being missing is freaking the computer out and degrading performance? Will getting a reprogrammed computer help my car run better with this mod?
