Need help with start up

Please help, I installed a used PFC on Sunday with the 4 wires cut. It would not start except for about 3 seconds and then die. Today I spliced the wires backed together and was going to put my old ecu back in, but decided to leave the PFC in.
It started right up. I let it idle for 5 minutes or so and then drove around the block everything seemed ok. Turned the car off and came back out to start it about 30 minutes later and would not start. I checked the sensor/sw check portion with the commander and the only thing different was the (electrical load switch) was on now. The previous time when it would not start these switches were on HWL, NTR, APR, CCN, CAT. Anyone have any idea on what the problem is? I'll probably put the old ecu in to see if it works. Already noticed PIM was normal

Update

I pulled the PFC out and put in my old Pettit ECU.
Car runs fine now. What should I do next? I believe the PFC was tuned by PFS for an IC catback, intake midpipe and down pipe. The only mod I don't have is the midpipe, I have a stock cat. When I looked at cells P01-P06 for rows N01-N06 they were all zeroes for the IGL map. The IGT map had eights in those cells. Appears to be reverse of the normal base mod and base maps. Should I just initialize and go from there.
Any Ideas?
