Two questions (boosting systems and cleaning the engine bay)

I could probably lurk the different threads on here and find some good arguments, but I think this would be faster

I've had my S4 N/A for about a year and a half, and now I'm starting to fix it up a bit. I'm working on the body and suspension for now (since it already has a port and a hi-flow cat and exhaust). I want my last big purchase to be a boosting system. I'm leaning towards the supercharger for sake of simplicity, but is simplicity worth it for 13B's?

Also, I want to clean up everything under the hood: wires, hoses, etc. Whats a good way to get started, assuming I redid the intake and air filter with a cold air box behind the right headlight and moved the battery behind the passenger seat?

There are only two supercharger kits available for an FC: Camden's, which is overpriced and nets very little power gain, and Paxton's, which can be decent, but is no longer made. There are some Paxton kits that float around, largely due to the fact that most people that bought them blew their engine. This is because most of the time, the owners neglect to upgrade the fuel pump, injectors & ECU. While I'm sure a 13b with a good supercharger would be a nice all around car, it still won't be as fast as a 13b with even a stock turbo.

Cleaning up the engine bay is going to be whatever you want to do. You'll find lots of threads on intakes, e-fans & battery relocation, if you choose to do any of those.

Hmm... so what would be a good option for a N/A '86 engine with 6 ports (or does that matter?) All the aftermarket kits I see are for the '87 Turbo II's and up. I don't know what's good out there. And is a single big turbo better than a twin-turbo setup?

I'd be looking at a new exhaust (and headers?), ECU, and everything that comes with the turbo. Anything else I'm missing?

You can find information on building a 6-port turbo in the 2nd gen FAQ. It is not something to do on a budget however, since a standalone EMS or something like an Rtek 2.0 adjustable stock ECU will be needed to do it right, and not have it blow up. Most people swap the engine with the turbo version. There are links to info on that in the FAQ, and a very detailed write up linked to in my signature.

Also, there's no "turbo kit" you can buy to convert a 6-port engine. It requires custom fabrication.
