Will this type of rust in the coolant jackets affect anything? If so How could I remove it.

 

as long as there is nothing in there to actually flake off, it's fine. i usually try to clean the passages up a bit, and i use anything from a piece of sandpaper wrapped around my finger, to an abrasive/wire wheel on my Dremel.

what you don't want to see is penetrating rust.
