ME automatic engine in a manual car

bought a standard fd over the summer it has never run quite right since i bought it come to find out the engine was from an automatic 7 what if any difference is there between engines?

Shouldn't matter. What exactly do you mean by "Never run quite right"?

not boosting correctly hunting idle dies when you shift from neutral to any gear when idling the wiring harness looks toast and my vacuum hoses are hard as rocks and the wastegate hose is split at the nipple i'm going to do a hose job and fix/replace the harness and go from there the turbos themselves look like there ok but i won't really know till i fix the hoses it also has a p.s leak and a few weirdly routed wires/cables needs ball joints rear toe links engine mounts ect ect.... i got my work cut out for me just wondering if there was any parts different on an automatic engine that would need to be changed over
