Megasquirt Reversed Trailing spark?

Reversed Trailing spark?
Just a quick question.. So I recently installed a ms3+ms3x, and the trailing spark plugs seem to be reversed, meaning t2 is firing on the timing mark, while t1 isn't visible.
Would it be safe to just go ahead and switch the cables? Or anyone have an idea of what could have went wrong? All of the wiring appears to be in order..

t2 its 180 deg apart what I do its I make a temporary mark on the pulley 180 from the factory and use them to make sure all coils are firing where they suppose to fire.

I'm using the stock coils, ms3x's spark b and c to the trailing, and a to the leading. I pretty much followed diyautotune's how to Megasquirt your FC, except I set ignition input capture to falling edge(wouldn't start on rising)
I just switched the cables around and it sounds a little better.
Odd little side note... For some reason, my megasquirt started thinking that my BAC is my fan, even though the fan is clearly set to VVT.
