For starters, check to make sure that all 3 led's are lit up and stay on. Next, if you are using a usb adaptor, make sure that your laptop downloaded the driver for it (mine had to). When you open up megatune, go to configurator and activate ms2 in the pull down "menu". Next, select your code variant in there. Make sure you save it. Close it out, re-open it, then go to communications, then settings. Set the data rate to 115200. Now select com and hit "click to test". Do this for every com link (com 1 - 5 typically), until it says "success!"
I almost forgot. If you are using a 9 pin wire from you laptop, you need to go to (in windows): start, control panel, device manager, ports (com and lpt), com 1 (or whatever you have showing up), click on it, click on port settings, now set the bits per second from 9600 to 115200 (make sure you press "ok"). Now as for the data bits, parity, stop bits, and flow control, I can't remember if they need to be altered or not.

Are you sure you have the correct COM port set up? That is, are you sure that the 'Squirt is actually connected to COM1?
Using a USB adapter? Built in port? PCMCIA?
Have you gone through the Megatune Configurator and selected your appropriate firmware and other settings?
