Megasquirt communication problem

communication problem
Just got the new ECU w/PCB3.0 using Firmware MS2-extra 2.1.0.
It took an hour of plugging and unplugging everything to finally get it to communicate with Megatune. Now I can't get it to communicate again. I'm using the jim stim plugged into a 110 transformer set at 9 volts, using the DYIautotune serial to usb converter.
The "PMP" light is the only light on, on the stim and all 3 lights are on, on the ECU. Some times when I plug the stim in the "PMP" and "IG" lights are on. Turning the dials on the stim doesn't change the lights.
When I take the v3.0 ECU 2.687 out of the other racecar and plug it in, everything works fine and it links up right away.
Help.
