What Head Units have an Input for directly plugging in an Ipod?

I have the fm transmitter and its ok most of the time but I would rather just plug in directly. Also it has to fit in a 1st gen.

Not realy a direct plug in yet. Some people use there Bus inlet, but you still control the input from the iPod. I currently run the Alpine CDA 9833 with the iPod interface. You control the iPod from your headunit. Works awesome, scrolling is a little slow, but all in all its awesome.

FM mods work with ANY radio, but the sound quality is significantly less.

You can use the IPOD for superior sound quality with anything with an auxilary input, like

A-bux Alpines (extra piece needed), most Aiwas, JVC KDG510, some higher end Panasonics (on the back).
BUT, you can buy IPOD specific interfaces for some radios like Alpines and Pioneers (Circuit City carries the Pioneer IPOD adaptor, $119.99 retail)

Keep in mind, even though Pioneer sells the interfaces, they will only work with specific Pioneer headunits and even only specific IPOD units, so make sure you're buying what you need.

any of the 2004 and up alpines will have it with their interface, the qualit is 100x better than running in on aux on other headunits, trust me. I have the cda-9853 and could not be happier, maybe some more visualizations though....

If you plug into an Aux jack directly (say, with the JVC KD-AR5500) then be aware that the output from the Ipod is a bit low, even with the volume turned all teh way up. The JVC has an input source volume adjustement that lets you correct for this and does a fair job. If it didn't then I would end up with the volume cranked all the way up for normal listening on my system.

As noted, this lets you listen to your Ipod on your car system the same way you would listen to the ipod on headphones - you still need to use the Ipod to select songs, see what's playing, etc.
