Idea bouncing around my head...
I have been thinking about redoing the speaker setup in my Rex for a while now and my GF gave me an idea. What do you guys think about running some midrange speakers out of the doors and dash with a pair of tweeters on the dash somewhere and running subs out of the strut pillars in the back? The fronts would be run out of my 200W head unit and the rears would have their own amp.
I just want to get some clean sound out of my car with a little bump when I want it. I also want to get away from having a theif-magnet sub box sitting in the rear cargo area waiting to be stolen.

Something like this?
Those are component speakers (aka "separates"), and those are nothing new. Although you can, I don't recommend running these kind of speakers off the head unit because they don't provide enough power and the speakers won't sound right especially when you turn the volume up. As for having a "200W head unit"? Let me guess...50W x 4? That's marketing BS. When you minus electrical consumption from the head unit's power, like the display, LED illumination, motors, what the electronic circuits draw away, and then factor in the general inefficiency (~50%) of the head unit, you end up with ~15W per channel.
As for subs in the rear pillars, I doubt you could fit 8" (as small as they get) subs in there, and even if you could, the size of the enclosed space would not be optimum. You're better off going with an enclosure, or a pre-fabbed unit like a Bazooka bass tube, Infinity BassLink, or Kenwood wOOx.

The Cause of Death
i doubt the 6.5" enclosures in the hatch are airtight, either- which is an important factor in using subwoofers
and like speedking said, the head unit will not supply enough power to the components, you will need a seperate amplifier, claims on head unit power outputs are always much higher than they really are
an idea you could have, if you want somewhat of a stealth system, would be to first upgrade the four factory speakers, then get a set of 6x9's for the two storage bin covers, and you could custom fabricate an enclosed box for an 8" sub and throw it inside one of the hatches, and have the other hold the amps
OR
you could also make a small box for the trunk, that goes over most of the hatch, but is only around 8" tall
that's my plan for when i throw a sub or subs in...

I think the biggest speaker that can fit in the strut towers is an 8, if you modify them to fit... It can be done, but why don't you try to be a bit more creative... there are other areas you can sneak a custom fitted enclosure into in the back hatch, and I'm not talking about the storage bins....
