Bose with aftermarket head ?'s

I have done some searches to learn about installing an aftermarket unit with the bose, and already have the scosche FAI-1A adapter. I'm going to be running the alpine cda-7893 head.

My questions are, will the center channel still work, if so, what channel do I run it off from the radio? What do I use for the snake, a subwoofer output off the head, or do I run that through the scosche also?

Thanks,

Nick
