Haltech "Downgrading" my MSD ignition to stock?

Just have some questions/concerns here before I jump in. Current setup in sig, which is how I bought the car years ago (but I have rebuilt and been tuning myself). Car is running fine, but it doesn't look fine (wiring). I want to rewire my E6K harness, and simplify things. I know the stock FC igntion system is very good, and the MSD's I have are overkill. I'm not making a high HP car. I would like to take them to really simplify things and also get rid of the mass of wires I have because of them.
I already know about the ignition differences between stock & MSD in the E6K software, and how to wire it per stock ignition.
After that, I don't really know much about how the MSD's work. I only know they are wried into the T&L coils somehow. When they get wired into the coils, does something stock come out? If I remove the MSD's, do I have to "fix" something on the coils to put them back to stock function?

Nothing comes out when you install ignition amps, they are wired between the ignitor and the coil. You will have to reconnect/re-run the the wires from the ignitors to correct coils. Be careful not to wire the coil directly to the haltech(without the ignitor between them). This is assuming you have stock coils. If you go to msd website there will be a wireing diagram that may help you.
