My friend is purchasing a haltech, but has an automatic trans. Does the factory computer control auto trans shifting??? will both computers be needed.

I have no actual experience, only what I have read in the RX-7 manual and the Haltech manual. The FD ECU has a couple outputs for the tranny, but most of it seems to be controlled by a seperate ECU. The E6K has a torque converter lockup output on it that you might use, but I am unsure.
If anything you can do a kind of piggy back system like you suggested.

Please let me know what you do and how it turns out. If it all works out I would like to put it up on my site (with your approval and credit).

The main ECU doesn't control shifting, the tranny ECU does - however without the main ECU in place to talk to the tranny ECU then you lose the hold ability. The transmission will still shift even if that occurs but I believe it loses the ability to determine whether it will shift in normal mode or performance mode - more likely it locks itself into a normal mode.
As was mentioned the Haltech does have lockup capability but I decided to wire it up in parallel with the stock computers to avoid losing any functionality - i.e Hold mode and the OMP.
