Do you have the ignition toggle function activated?

If the Haltech is setup to fire the factory REW igniton(coil/igniter)system then that's your problem.
If you're using the factory T2 trailing coils/igniter packs, they operate with a toggle system. You will have to set up the Haltech to suit.

Looks like you need a tuner.
So you're not using the factory igniters on the T2 coils but just the T2 coils with the FD igniter?

There's a bazillion things that can go wrong, and you don't give us enough details.
This is probably why you're not getting very many replies.

Who's bright idea was to use the stock FC coils and FD ignitor?
The Haltech has no problem firing the stock FC coil packs with their built-in ignitors using the toggle.
Why not use aftermarket coils, since the FD ignitor is a discrete 3-channel unit?

Do you know the FC coil bodies need to be grounded?
This is normally through the aluminum bracket (that also houses the ignitor in the base), but I don't know how yours are mounted.
Did you keep the bracket?

Can you confirm the FD ignitor is working on all 3 channels?
These have been known to die.
