S5 engine swap in 91 convertible

I'm about to purchase a complete S5 swap from an original US Turbo II car. I'm being told that if I use the ECU from the Turbo II car that my convertible top will cease to work. Is this true?

i have an s5 1990 convertible that i just finished. i have a few minor issues but runs and drives. im using the jdm harness engine and ecu. the top works fine on mine.
