Removing EGR

I'm installing the Haltech while installing my rebuilt engine. How do I properly remove the EGR valve? Do I just cap off the hose fitting on the intermediate housing, or do I need to put a breather on it?

Oops, I meant the PCV, not the EGR. This is on my 2nd gen by the way.
