Choose the EMS that your local tuner says will meet your goals.

you have an FD?

PFC is pretty popular because you have the option of a plag-n-play harness for FD. And the they are cheap (reletively)

Haltech has LOTS of maps floating around, and many people are familiar with them. They aren't very advanced, although, I dont know much about the E11.

I use MoTeC. They have a unit specifically for 2-rotors. It's not as advanced as thier new MX00 series, but it does have lambda tuning, and many other nice features. (i have a thread 4 threads down you can read.)

Heard good things about AEM (if all your other components are AEM), dont know much about MegaSquirt and the rest tho.

Given the basic question that you are asking, if you try to do it on your own you will be screwed. What kind of EMS does the VW tuner use?

No such thing. The so-called mapped ECU's popular in the 1980's were a scam. The closest thing you can get is one of the "plug and play" EMS models, or a Microtech EMS set up to work with a particular engine and ignition system, both of which still need to be tuned.

Most important question is how do you plan on running the turbos and OMP

Do your own research; any recommendation from this forum is going to be met with 100 hundred negative comments (these guys can be very opinionated and childish).
If 10 guys say Mictotech , 15 will say Haltech , 7 guys say Wolf , and then some idiot tells you about some 20 million dollar NASA super computer that is "THE BEST MONEY CAN BY" as if this is a real option for most people. Ultimately you will almost never get a straight answer.

I suggest you write down:
How much can you spend
who is tuning/ Auto tune feature
ignition feature (ignitor may be separate & cost extra $$)
easy of use
programmability (mapping points or how fine tunable it is)
speed of processor
Oil metering (premix or mechanical, or computer controlled)
how is the tech support
what type of warranty
and so on.....

That is really great for somebody who knows what they are doing. Unfortunately, somebody who knows what they are doing will be able to figure that out on their own.

Everybody else needs to stick with the EMS that is used by their local rotary engine tuner. Ignore this advice at your own peril.

I chose a haltech for essentially the same project your planning, and I would do it again but would have bout an e11 instead of an e8.

But I have to say by far the easiest thing you could do that would get you running the fastest and still have the ability to make good power in the hands of a good tuner would be the PFC. Even if you where to buy a brand new OEM FD engine harness which would be a great idea it would still be cheaper than most of of the other options.

You're on NE, you should be able to find a reputable tuner a few hours drive away. Talk to a couple, then load up on the UHAUL trailer and start driving!
