I noticed you just bought your car, and congrats. I'm looking for an FD to buy now as well. I highly suggest you spend time on this message board and read way way back page to page. There is tons of info here. I don't have an FD now, but i'm preparing myself to own one by arming myself with the knowledge that is here on the board.
1st off, your question is very vague to me. What do you mean by the best thing to do to your engine since it's stock?? Best for what?
When i get an FD, the first thing i would do is change the fuel pump (that may or maynot have been changed with your new motor) clean the injectors, check the wires and spark plugs, change the vaccuum lines to silicone and zip ties. Then i'd check or even change the coolant and put some redline water wetter in. Make sure the radiator has no cracks, check the AST, all coolant hoses. I'd wire the radiator fans so that they are on all the time or mount them to a switch. I'm probally missing a lot, but that's where i'd start.
make the car reliable, then you can make it fast
Get some gauges, boost is important, then maybe water temp or air fuel.
Go check the suspension, shocks blah blah.
For motor mods, i'd go with a downpipe as one of my first mods since it removes heat and also will free up some HP for you.

The best thing you can do is to finish breaking it in properly and to leave it alone. Spend atleast a couple of months driving it stock while you do research on how to properly mod the FD. It's not like your car is slow or handles poorly stock....
EDIT: BTW, congratulations on your purchase and welcome to the forum!
