Water Temp Help

Well I sent my alternator out to get it polished and rebuilt. Well I got it back and put it on, now all of a sudden my Power FC Commander quits telling me what my water temperature is but my dash gauge tells me, just it's inaccurate. Well I know I plugged all the alternator **** back up and I dunno...What could the problem be? Any help will be appreciated, thanks.

Check the sensors on the back of the water pump housing.

Is it a green sensor that goes in to the coolant tank? Not the radiator tank or the AST.
