I found this vacuum port behind the vacuum box that looks like it should be plugged or should have a vacuum line to it, but there was nothing obvious by it (loose vacuum line, etc)

What is this port for? Where should the line go to if there should be one?

It's hard to see from the pic, but perhaps it's the EGR?

 

nope, that's a dead line, check the diagram, it for autos

 

yeah its for autos I questioned it to the first time i saw it.
