Should all vacuum pipe be connected or covered?

There was one metal vacuum pipe open (no hose or cover) when I took off the surge tank assembly. Is this how it should be? I wouldn't think so. Thanks.

There are locations that are only used for automatics transmissions.

Mine is manual, so I guess it's OK left uncovered? Also, is that picture from a shop manual? I got a copy of a shop manual that is terrible.

If the line(s) you have uncovered are the lines for the automatics, then yes it's ok. If they aren't then no its not ok. Since I can't see your car, you'll have to verify with the diagram that the correct lines are used or unused.
