Series 6 & 7 transmission differences?

Hi,
I recently bought a series 7 engine & tranny setup for my 93 fd. The whole swap went smoothly but for some reason the series 7 tranny is about half and inch shorter in length because my driveshaft doesn't fit all the way in and is about half an inch to short fully extended???
Was there a change in transmission or I'm I the only one with this problem?
