Is your engine broken down, or in the car and running???
If your not in the middle of a rebuild than I would say injecting distilled water direction into the running engine would be best. Here is a link that explains the why and how (I did it to mine with no ill effects).

DO NOT use a wire brush or anything abravise on the inside surface of the rotor housing where the apex seals ride. If you don't have access to an ultrasonic parts washer, soaking in gasoline or Mac's carb cleaner overnight and scrubbing with a nylon brush works pretty well. Buy one of those big plastic storage bins with the lid at Target or Walmart and fill it with the fluid. Make sure you wear proper skin and breathing protection and their is adequate ventilation. You can use the wire brush on the sides of the housing. I even use a 3M fine abrasive impregnated sanding wheel if the housing is especially dirty. The long Moroso engine cleaning brushes available from Summit Racing work well to clean the coolant passages.
