Questions about auto to manual swap !

My 93 rx7 has an auto to a manual swap done to it (not done by me , car was way to good of a price clean body, perfect interior , and low miles.) from what I know swap was done with the auto differential, auto harness , and auto Ecu . From what I could tell wiring job look ok as far as reverse lights and speedometer working great . One question I have is I recently started having secondary boost issue , I’m seeing on vacuum line diagram that auto and manual are a little different .

From what I can tell the automatic has an extra vacuum chamber along with an extra check valve underneath the UIM to the double throttle . I’m planning on changing all the rat nest lines to silicone and was wondering do I leave the extra vacuum chamber or change it to the way a manual car is . On the manual it has a filter where the check valve would be and removed the vacuum chamber as well? Would changing it to the way the manual cars came do I need to change the Ecu as it not sure if the solenoids actuate at different times from an auto to a manual or should I leave it the way the automatic cars came ?

Here are some pictures of the rx7

Follow the manual vacuum diagram and the auto ecu is fine. If you get a power fc, you can do the simplified sequential diagram and make life a whole lot easier. Unless you need the emissions stuff in place for inspections or something, it would be worth while to remove it

I do plan on getting a power fc later on but right now the car is basically stock with only suspension, wheels , and fatback exhaust . So you think the automatic Ecu will be fine doing the vacuum lines the way the manual cars came ?

also I’m from South Carolina and have no need for emission stuff .
