Probably stupid question??

I remove my air pump today and just basically blocked off the two lines, for now. I then proceded to drive it home since I had to go borrow an impact wrench to get the Alt. off. It was idling rough, jumping between 600-1200rpm +- a few. Will this rough idle go away after I finish removing the emissions, or does the PFC just need to relearn the idle. I had no problem at first with the idle, just I guess after I drove a liitle ways and the car warmed up good.
I have an intake, DP, CB, PFC, and stock seq.
