Okay, this may sound dumb, but....

What the hell does the clutch alignment tool actually "align?" Is just for centering the clutch disk to the flywheel, or am I suppose to align the splines to something prior to installing the motor?

It just centers the clutch disc to the flywheel, specifically with the pilot hole.
