The customer's car I've been working on has 2 sets of keys as well . Definitely not the same car, though.
Seriously, I believe the ignition key cylinder can be re-keyed to match whatever key you want. I know for a fact the door and hatch key cylinders can be re-keyed by a local locksmith - I've had that done on an FC I restored. I'm not totally sure with the FD ignition switch cylinder, but I've dismantled an FC igntion switch and got down to the lock tumblers and everything. The tumblers are standard parts that any decent locksmith has in stock.
I do plan on attempting to get the ignition switch in the customer's car re-done at some point. Having 2 keys is just ghetto.

My car had two different keys when I bought it. I was supposed to go pick up my gf, then when I got into my car I noticed that I had the key that could only open doors. Then I realized that I must have given my Dad the orinal key and I was stuck at home with my gf at the mall for like an extra 45 minutes while I waited for my dad to come back from Albertsons. I was very angry at myself

Valet key - all lock key
There is a key that works in all the slots, ignition, right door, rear hatch, glovebox
and there is an almost identical valet key that works only in the driver door and ignition.
If you compare the two, you can see the easy way to modify the valet key to work in all the locks; but don't tell the valets what you find out.
(possibly a little off topic, but seemed mixed up a little in above posts)
