I think the answer to your question is Black with a Red stripe. Also, it doesn't come from the engine wiring harness per se. It comes from the battery wiring harness and plugs into the engine wiring harness which then plugs into the sensor. That may help you trace some issues.

Is it? Coolant level sensor wire is on main harness and wire comes from rats nest area. Same for ECU water temp.

Coolduke is correct. It can be decieving the way mazda set it up, it basically to help with a cleaner install. The wire in teh main harness is just an "in between" wire that connects from the filler neck to the Engine harness(Battery Harness)

Where do they connect with "battery harness"? Is it blue connector that goes inside?

I know that water temp sensor (for gauge) does not go to ECU. It goes through blue connector straight to instrument cluster.
