Do you have a boost gauge? If you don't you need one to diagnose this. If you do, what is your boost pattern?
It sounds from your description that you are not getting (and never were getting) primary boost. A delay of the secondary (post-transition) from 4500 to 5000 may be just a vacuum or pressure hose loose, but other things may be wrong too.
There are boost-troubleshooting links in the stickies.

ya, get a boost guage. If you are putting out around 3-5psi you have a boost leak. Check your crossover pipe. Rev the car and listen for air comming from it. If their is, take it off and put water in it to make sure their is a leak and where its at. There are several different places to where you might have a boost leak.

About the hoses, you can put on a chair leg cap and drill some holes in it like daleclark did. You can vent your stock BOV. What i would do is take off all that yellow that is goin on under the hood. Looks very rice. IDK, maybe its just me. Get some K&N filters instead of those that came with the harpipes.

I think your talkin about your airpump. Well if you want to be efficient just buy the TKT intake syste from pettit. It hooks up all these hoses separate from the 2 main intakes. It also provides K&N filters for your crappy ones you got there.

If your going to get rid of the air pump any way just unplug the electrical connection and plug those hoses, the ACV (factory BOV) and CRV (charge relief valve) and vent to atmosphere (unless you don't want to hear them then you can stick the little filter on the ends like the one you stuck on the air pump hose. All those hoses went to th air box for noise reduction with the exception of the air pump intake hose which went there to keep the air that entered it clean. I not sure I understand how putting on the hard pipes could affect you primary boost unless it was already a problem before the change. My boost actually increased by 1 Lb. on both pri. and sec.
