FD transmission bolt too long...

FD transmission bolt too long...
Hi
I'm putting an engine in my FD (my first one, going pretty smooth so far... touch wood...) and I've come to a bit of an impass with the one of the bolts that holds the transmission to the engine. It's one of the bottom ones, the one that the starter motor gets bolted over the top of.
The problem is that it seems too long by about half an inch.
I was pretty careful when I took the thing apart to keep everything in different sections, so I'm sure I've got the right bolt, but it seems to bottom in the block half an inch before the head pulls up against the transmission.
I've looked in the factory service manual, and can't see anything listed there that needs to be bolted into that position with that bolt, and I've scoured all the bits that came off, but can't find anything that should sit there.
Had a good hunt around here too, but can't find anything that relates to my problem. I'm sure it's going to be something really stupid, but I just can't figure it out.. Anyone have any bright ideas?

Is the bolt about half an inch shorter than the bolt that passes through the top of the starter (that gets a nut on the other end)? If so, then you do have the right bolt. inspect the bolt thread, and perhaps use a tap and die set to clean out the threads.

It is indeed shorter than the long one for the starter. I have a spare gearbox, and I've put it throught the appropraite hole, and I've found that the threads and 1/4 inch of the shank protrude through to the engine side. This doesn't seem right..
I'll look at the threads later, but it's not long since I took the gearbox off this motor to fit it, and the bolt screws in a very long way till it has a very definate feel of bottoming. I've just looked at the threads, and there doesn't seem to be any sign of debris.
When it is bottomed out the head of the bolt sits proud of the starter flange on the bellhousing by 1/4 inch
