If you want a Mazda remanufactured engine, the best place to get it is from Ray Crowe at Malloy Mazda 1-888-533-3400. Engine is $2240 including gasket set and shipping. There's a $1000 core charge which you have to pay if you're not returning your engine to them.
I think Malloy is close to NC, they're somewhere down south there, not sure exactly though.
rx7store.net is in Columbus Ohio. rx7.com is in Garland TX, so not much help with the install there, but they're good places to get upgraded engines from.

Malloy is in VA, not too far from NC. RotorSports Racing is in NC, I hear they are a good shop. I'd buy the engine from Malloy, have it shipped to RotorSports and have them install it.

rotorsports racing is just north of charlotte (kannapolis? maybe) They do good work, but are not cheap. Some say you get what you pay for.

There is also Kevin Landers who is in TN just on the NC, TN border, who will do it for a lot cheaper because he has no employees, very little overhead, and works out of his garage. But I can say he built me a good engine and was a really nice guy to deal with. He does mainly 2nd gen work, but is fully competent to work on a 3rd gen. http://www.rotaryresurrection.com/
There is also Clean and Fast which is a rotary mechanic in Raleigh, i believe (Stern, NC). I have not personally done any business with them but have heard quite a few horror stories and would NEVER recommend them, but your bound to come across the name. Personally, i'd stay away, do a search and you can read the same stories i have. They also screwed over a close friend, so i'm not just basing my opinion on the stories on the forum.

In conclusion:
If you got the funds and want a warranty but don't mind waiting a couple months for a motor rotorsports racing is probably your best bet (closer too)
If you are on a budget and don't mind a little bit longer of a drive, i'd recommend Kevin, great guy, great price. But he won't warranty it, but you will probably have your car back a lot quicker.
If you really don't want to leave raleigh and would prefer to watch every step of the way, i guess clean and fast might be an option, but i wouldn't go there.
Just my 2 cents.
