broken motor mount?

I have had two problems with my car for awhile now: there is a clunk at low speeds and tight manuvering and also when i slow to a stop and the car's weight shifts; also, my tranny isn't shifting smoothly. When i talked to my mechanic about it he said it was either the bushings for the clunking or a broken motor mount but that it was probably just the bushings. Then I thought about my shifting problem and sometimes the car will not want to shift easily like i have to really work to get it into first at a stop or first to second isn't smooth, etc... But when i sit at idle with the clutch in and shift from 3rd to 4th to 3rd to 4th, etc for awhile it gets really smooth. Then i can shift all around the gearbox really smoothly until i start going again. (i did change to neo so that's not the problem) It feels like something gets out of line and i can work it back in going from 3rd to fourth. SO i got to thinking about some of these engine braces and brackets people are getting to help with missing shifts and other shifting problems and thought that might help. But i remembered the mechanic's advice about the motor mount. I am wondering if a broken motor mount could cause both of these problems? I am not too familiar with the mechanics of the transmission and motor mounts. Thanks for your help!
