It will fit, but you will need to use your harness, rats nest, and intake manifolds to retain the sensors your engine has. There may be other issues, but that is the biggest i know of. Basically, the ecu its totally different, and the individual solenoids are replaced with a black box thing.

There's so much to your question that you just don't realize .
The core motor is identical to what you have. The only real change with the '99s was the 280hp turbos (which, BTW, not all 99 motors have!) and better ECU. The ECU you most likely can't use as the wiring harness is VERY different and you'd be doing massive surgery to try and figure that out.
The rest of the engine externals are functionally the same as the earlier cars with some small tweaks and changes, nothing massive.
IMHO, don't spend a ton more because it's a 99 engine. You won't get anything magical. If you're buying a used JDM engine, really you're better off with a '93-95 engine. The later engines have a wiring harness you can't use, the stupid black box that's not great, and a few minor tweaks. All that and you'll be paying a big premium over a 93-95 engine for no return on investment.
